Recent advances in liquid chromatography, mass spectrometry, and data analysis software enable the direct analysis of extremely complex peptide mixtures, often referred to as shotgun proteomics or multidimensional protein identification technology (MudPIT). Although multidimensional liquid chromatography/tandem mass spectrometry (MDLC-MS/MS) systems have been recently developed as powerful tools, especially for identification of protein complexes, these systems still have some drawbacks in their application to clinical research that requires an analysis of a large number of clinical samples.
