The methods and technologies used to characterize protein/proteins i.e. specific methodologies or wet-lab technologies. They can be used for protein identification / quantification, protein purification/enrichment, protein visualization, protein-protein interactions, protein-DNA interaction, protein targeting, PTMs, protein structure, etc. The technologies can be but not confined to mass spectrometry, SPR, 2-D gel, EM, protein tagging/IP, array, and so on. However, the areas of specific interests and the biological/medicinal applications are not limited. Usage of Multiple Sequence Alignment (MSA) tools is one of the most commonly carried analysis by bioinformaticians, taxonomists to studies related to biological function analysis, structure prediction, and next generation sequencing. A wide range of multiple sequence alignment tools are available with various research centres like Clustal W2 from EBI, MEME from Pasteur institute for instance. However, each tool has its own credibility and best tool for the identification of precise result is yet unknown. The main limitation of these tools being their credibility in aligning of sequences which are less similar, as each tools has its own method of pattern recognition and generation of output.
