 Research Interest :

Past research areas have included the development of novel paradigms for identifying differentially expressed genes in cancers; methods design to optimized the application of methods of high-dimensional data analysis at small sample numbers; development of new methods for machine learning survival analysis, and the development of entirely new paradigm for integrative translational and clinical research. Current research foci include the automation of methods evaluation and selection for high-dimensional data analysis; comparative evaluation of case/control selection methods via multivariate balancing; optimization of mass spectrometry peptide identification via consensus of search engines; development of generalizable survivorship prediction models via machine-learning, and a comprehensive scoring function for lead identification in next generation sequencing studies.

Dr. Diamandis currently serves as Division Head of Clinical Biochemistry at Mount Sinai Hospital and Biochemist-in-Chief at the University Health Network and is Professor & Head, Clinical Biochemisty, University of Toronto, Ontario, Canada. His research activities evolve around discovery and validation of cancer biomarkers, proteomics, mass spectrometry and translational research. He received his B.Sc. in Chemistry, Ph.D. in Analytical Chemistry and M.D. from the University of Athens, Greece and a Diploma in Clinical Biochemistry from the University of Toronto, Canada. He is a Certified Clinical Chemist by the Canadian Academy of Clinical Biochemistry and the American Board of Clinical Chemistry. Dr. Diamandis is a Member of 31 Journal Advisory Scientific and Editorial Boards. He has received numerous awards from both national and international organizations. Dr. Simon Daefler research interests are focused on two intracellular pathogens, salmonella and francisella. His work with these pathogens dissects out intracellular host pathogen interactions that allow survival of the organism within key target cells including the macrophage and heptocate. These pathogens are important subjects of study both because of their impact on world health and their potential use as a tool for bioterrorism. Dr. Daefler is Executive Director of the Biosafety Laboratory Level 3+ (BSL3+) at Mount Sinai School of Medicine. He also has extensive experience as an educator and mentor.

Dr. Prokai’s current research focuses on (1) Understanding the mechanisms by which estrogens erect a "chemical shield" to protect neurons against reactive species and exploring novel therapies to treat neurodegenerative and ophthalmic diseases from the findings. Dr. Prokai's laboratory has made several important discoveries recently, including a novel antioxidant cycle involving a unique class of compounds called para-quinols as key products. (2) Development and use of proteomics in aging research, studying neurodegenerative diseases and in biodefense. (3) Discovering new therapeutic agents based on neuropeptides and peptidomimetics as lead molecules. These multidisciplinary projects rely on his broad technical expertise in state-of-the-art methods in bioorganic, medicinal and bioanalytical chemistry, and on excellent facilities featuring three mass spectrometers.

Research being conducted in my laboratory centers on the isolation and characterization of novel factors involved in tissue regeneration. Frogs represent a useful animal model with which to study molecular mechanisms that drive regeneration and, conversely, which repress gene activity that could lead to inhibition of the regenerative capacity in higher vertebrates. In these species limbs and spinal cords regenerate well during larval stages, but gradually lose this ability as the animal approaches metamorphosis. Adult frogs do not regenerate and the response of these structures to surgical transection is normally similar to that of higher vertebrates. This stage difference in regenerative ability can be used to advantage experimentally to discover, by differential gene screening, the molecules and molecular pathways that drive regeneration or inhibit regeneration within the same species. This project is being carried out with a consortium of researchers at Indiana University, Bloomington, IUPUI Indianapolis and Eli Lilly and Co., Indianapolis.

Djuro Josic PhD is a professor of medicine and pathology at Brown University and director of the Proteomics Core in the COBRE Center for Cancer Research Development He received his research training at Free University in Berlin Germany and the National Institutes of Health in Bethesda Maryland Josic is internationally known for his expertise in the separation isolation and identification of biopolymers particularly membrane and plasma proteins He has substantial practical experience with and knowledge of a large variety of high throughput analytical and preparative methods in this filed including HPLC protein chromatography with monolithic supports 2D gel electrophoresis capillary electrophoresis affinity purification methodologies mass spectrometry and similar techniques The author of more than 140 research articles and book chapters He was several times the guest editor of the Journal of Chromatography A and is a member of the editorial boards of Electrophoresis and International Journal of Proteomics and has also reviewed manuscripts for multiple journals Josic was the chairman of the International Symposium on the Separation of Proteins peptides and Polynucleotides ISPPP’2000 and a member of the scientific committee of ISPPP and the International Symposium of Monoliths

Josic’s scientific interest is focused on two major topics: Purification and isolation of membrane and membrane associated proteins differentially expressed in normal and malignant cells. His current work is focused on characterization of membrane and membrane associate proteins found in the liver and hepatocellular carcinomas. Development of new pharmaceuticals based on human plasma. During his work in industry, Josic was involved in development of several new therapeutics including new preparations of clotting factor VIII, clotting factor IX and antithrombin III. Together with Yow-Pin Lim, MD and Douglas Hixon, PhD, Josic is currently involved in development of virus and immunologically safe preparation of inter-alpha inhibitor proteins from human plasma for treatment of sepsis and other inflammatory diseases. In his last publications, Josic also introduced the use of proteomics in the process development and characterization of so-called ”well characterized biologicals.

Our research interests are in computational analysis of mass spectral data from proteomics experiments to infer biological information. For these purposes we adopt methods of probability/statistics, signal processing and pattern recognition to analyze mass spectral data and use biological knowledge base for interpretations. Proteomics research plays important role in the studies of primary structure of proteins, protein interaction networks, biomarker discovery, post-translational modifications and signaling pathways. Proteomics experiments generate large amounts of data relevant to the protein content and complexity of a sample. The interpretation of these data requires efficient bioinformatics tools to process, store, visualize and disseminate the data. We develop algorithms for error tolerant database search, protein grouping, spectral quality assessment, in silico sequence hybridization (to reduce sequence redundancy), spectral library search, elemental composition determination and for processing chromatographic surfaces for alignments in time and mass-to-charge ratio domains and normalization in abundance domain, peak detection, background subtraction and peak area integration. These algorithms will serve as a base for inferring primary protein content information of a biological sample. We will then use this information to generate probabilistic models for protein interaction networks, signaling pathways, statistical models for potential biomarker discovery and validation, for absolute and relative protein quantification.

His current research focuses on the area of neuroscience and psychiatry with a major interest in drug abuse neurotoxicity and traumatic brain injury neuroproteomics biomarkers. Methamphetamine and MDMA abuse cause long lasting brain injury and involves multi-level molecular processes resulting in neuronal injury and long lasting cellular dysfunction. My research is interested in understanding the underlying molecular mechanisms involved in acute and chronic models of drug abuse paradigms especially in the area of methamphetamine abuse and other associated brain injury including traumatic and ischemic brain injury. In our work, we utilize proteomics/systems biology and targeted biochemical methods to elucidate molecular dynamics associated with brain proteome changes due to brain insult. In this area, we employ a multi-dimensional separation platform for high-end chromatographic and neuroproteomics approaches to characterize quantitative and qualitative alterations in brain injury related to neuronal cell deaths mechanisms. In addition, we are interested in the high through put analysis of “omics” data using advanced systems biology approaches that can highlight mechanisms-related to neuronal cell death dynamics as well as looking for therapeutics.

Studying insulin signaling in humans is challenging. Dr. Zhengping\'s  laboratory has developed state-of-the-art techniques that can be used to better define and understand the effect of insulin in key metabolic tissues in humans such as skeletal muscle. These approaches are useful models for studying cell signaling pathways in general, and especially their regulation by protein phosphorylation and protein-protein interactions.

Chongle Pan is a staff scientist in the Computer Science and Mathematics Division, Oak Ridge National Laboratory. He earned his Ph.D. at University of Tennessee, Knoxville. He has published fifteen peer-reviewed papers, and he was an author of two book chapters. He developed open-source algorithms for quantitative proteomics, de novo sequencing, and proteomic stable isotope probing. JoaquĂ­n Dopazo is the Head of the Department of Bioinformatics at the Centro de Investigacion Principe Felipe, in Valencia, Spain. He earned his Ph.D. at University of Valencia, Spain. Currently, he is the leader of the Functional Genomics Node of the Spanish National Bioinformatics Institute and heads a group of Bioinformatics in the Spanish Network of Rare diseases. He has published more that 140 Reviewed papers, and he was author of 19 book chapters and has edited a book . He organizes international courses on transcriptomics on yearly basis. He is member of the MGED advisory board. He is part of the editorial board in journals in the area of Bioinformatics. He organized several international conferences, like CAMDA.

Akeel Baig is a Research Scientist in the Proteomics and Signal Transduction Antibody Characterization Division at Pharma Research Toronto (PRT), a division of Hoffmann-La Roche Limited. He earned his PhD in Biomedical Sciences in the Department of Pathology at McMaster University (Canada) and completed postdoctoral training in the biochemistry department at this same institute. Akeel has published papers on the molecular mechanism and protein-protein interactions of pleckstrin signalling in human platelets. At PRT, Akeel has and continues to run workshops on various aspects of proteomics and mechanisms of action along with his ongoing research in novel anti-cancer drug discovery.

Akeel is interested in proteomics and molecular mechanisms. His work at PRT focuses on identifying and characterizing antibody-target protein interactions for novel anti-cancer therapeutics. These studies are conducted using various cultured cell lines and xenograft tissues and involve a variety of classical and modern biochemical methods. In addition, Akeel is establishing an optimized workflow for elucidating the mechanism of action in drug discovery.

Felix Munkonge is currently a Research Fellow/Lecturer in the Department of Gene Therapy at the National Heart and Lung Institute, Imperial College London, UK. He earned his Ph.D. at King\s College (KQC), University of London, UK. He has published 37 Reviewed papers, and has contributed to 2 book chapters. He has teaching experience of more than 14 years.  Biography :

Salvatore Cappadona is a PostDoc Fellow in the Biomolecular Mass Spectrometry and Proteomics group of Albert Heck at the University of Utrecht, where he works in the Bioinformatics team of Dr. Bas van Breukelen. He studied Biomedical Engineering at Politecnico di Milano (PM, Italy) and received his Master degree in Bioinformatics at Chalmers University of Technology (CTH, Sweden), with a thesis concerning the analysis of structural features in beta-helix proteins. He earned his Ph.D. in Bioengineering at Politecnico di Milano, under the supervision of Prof. Sergio Cerutti. His main research focus was on biomedical signal processing and computational biology and he published and patented a method for noise characterization and rejection in LCMS-based proteomics. In 2008, his Ph.D. thesis was awarded the national “GNB-Patron” prize for the best Ph.D. thesis in Bioengineering. He then joined the Proteomics Lab of Prof. Peter James, at Lund University of Technology (LTH, Sweden), were he extended is research and publications to feature detection and quantification.

Current research focus includes the implementation of novel algorithms for (pre-) processing of MS data and the development of an automated pipeline for protein identification and quantification. Dr. Bennani-Baiti, a former Howard Hughes Scholar and Human Genetics Fellow at University of Pennsylvania School of Medicine, carried out research into the molecular mechanisms of gene regulation at the Memorial Sloan-Kettering Cancer Center. He later joined the faculty of St. Louis University School of Medicine wherein he continued this work. He currently leads several research programs at the Children\\\\s Cancer Research Institute into the systems biology of childhood cancers, with a particular interest in sarcomas and other mesenchyme-derived tumors. He is also interested in the deregulation of signaling pathways (e.g. p53, Notch) and miRNAs in cancer, in epigenetics and epigenomics, and in novel methods to inferring tumor biomarkers and drug targets from \\\\Omic\\\\ datasets. Dr. Bennani-Baiti is an active member of the American Association for Cancer Research, AACR Pediatric Cancer Working Group, Epigenetics Society, International Society for Systems Biology, and Society for Mathematical Biology.`

Dr. Bennani-Baiti is interested in the mechanisms of tumor pathogenesis, as well as in tumor, metastasis, and prognosis markers, with a current focus in childhood cancers. He has recently developed bioinformatic and mathematical methods to uncovering genes significantly associated with particular disease states from small-size cohorts (which cannot be analyzed with conventional statistical methods for lack of statistical power), the only cohorts available for most childhood and adult cancers. Using such methods, he has for example discovered the first metastasis and prognosis molecular markers of Ewing\\\\\\\'s sarcoma, a highly aggressive tumor of bone and soft tissues that afflicts mostly children and young adults. He is also interested in inferring signaling pathway status and connectivity directly from tumor specimen. He is also conducting investigations into the epigenetic mechanisms of tumorigenesis.
